after some time of normal use passwords of some users became invalid. Coipy-pasting username and password from notepad won't help, so user neeeds to change password (even to the same one) again to access protected site's folders.

I have tried to reproduce this behaviour, but cannot.
Does it affect all users ?
Can you compare the htpasswd with a previously backed up version that worked ?
Could you send me the three first letters of your password in htpasswd ?

i'm sorry. the bug is misreported.
It was an effect of group-update as a part of #437904: Invalid group file generated on user creation/edit
