I am wondering if it would be possible to store the fonts folder in either the default/files folder or the libraries folder (/sites/all/libraries)? That way if the module ever gets updated, it will not overwrite my custom fonts. Thanks.

Hmm, there shouldn't be any issue with adding fonts to the libraries directory (it doesn't check the files directory, however). I just gave it a try right now by moving the fonts directory out to libraries and it worked just fine (it looks at the fontinfo file and figure out things from there - I highly recommend taking a look at how the beteckna font was set up). I am going to try and add some documentation regarding this as soon as possible so it can be of help to others out there.
