I have replaced the default logo with my own logo.png.

My logo appears on Firefox, Safari, Opera and IE7. All except for IE6.

I have cleared the cache and force refresh. Still nothing.

Any idea?

Correction, All OK, except for IE7. Sorry for the confusion.

It's a color logo with no transparency.

Please see the updated code to be released in 2.2 here: http://drupal.org/node/324768

See if that helps your issue.
