I have developed a site using a sub-theme based on Framework 6.x - 2.6
When I replace the old framework with the latest version 6.3, my sub-theme breaks completely. The framework 6.3 works fine when chosen as default, but when I choose my sub-theme as default, and view the site, and view source, all mark-up after this

has disappeared.

My apologies, but there is no upgrade path from Framework 2 to Framework 3. Framework 3 is almost entirely rewritten. The nature of Framework 3 is that it has been simplified to the point of not needing a sub-theme, and can just be renamed and edited directly. Most Framework users alter the theme beyond recognition, and any changes in the "core" of Framework will most likely not benefit these users. Please refer to the discussion here on Framework usage #1074800: Improve usability for unexperienced users

Thanks. At this point I'm happy to leave everything as it was and roll with 2.6. I'm sure everything would be fine in the future but I'm stuck with the red - theme not up-to-date - message on my admin site.

ok - I see I can get rid of the theme up-to-date warning by manually changing the version number on the 6.2 info file. Doesn't seem like a best practice though. If 6.3 is entirely different, is there a way to release that so core doesn't think it's related to 6.2 and throw out this upgrade warning? Maybe releasing a Framework3 theme or something?

I believe if you simply remove the "Packaging script" information from the framework.info file, You will no longer receive the upgrade message. Yes, this may not be the best practice, but Framework is kind of a special-case theme, where it's meant to be edited directly and upgrades and sub-themes aren't what most users are concerned with.
