I saw this module listed here #1399098: The WYSIWYG plugin does not respect File directory path, what options do we have?

When I use the Wysiwyg plugin to open the media browser and upload an item, the file always ends up in /sites/default/files instead of the location specified for that filetype. If you edit the file entity, the file is moved to the correct location on the local filesystem. FE_path also works great when used with a filefield upload instead of the wysiwyg plugin. I'm not sure what is different about the upload from the wysiwyg plugin. I'm also not sure whether this is a problem for Media or FE_paths. Any help/ideas would be appreciated.

When I applied that patch and went to admin/structure/file-types/manage/*/file-paths I see the following errors:

The patch was created from the latest version of the 7.x-2.x branch (via git clone --recursive --branch 7.x-2.x http://git.drupal.org/project/fe_paths.git). Make sure you're patching the same version and not something older.
