that's to say if I visit the site via http://site.com, site urls that are http://www.site.com are classed as external

no problem for me to standardise my links however a visitor may be getting the external links version just because they didn't "www." (or vice versa)

This has been fixed in the new 1.2 version. Sites that link freely between www. and non-www. will all be considered internal now.
