Travelling between sub-domains; Message doesn't persist

I was testing this module on a website that has another (non-Drupal) website in a sub-directory.

When I go from the Drupal site to the non-Drupal site and back again the pop up doesn't persist.

For some reason the Analytics cookies get set too. God knows how that is happening.
