The current bundler appears to have some issues if you delete existing epub documents and attempt to rebuild.

The following error appears;

WD epub_export: Failed to bundle EPUB for node(2262) with message "SQLSTATE[23000]: Integrity constraint violation: 1062 Duplicate [error]
entry 'public://epub-documents/FILENAME' for key 'uri'"

Note that a second cron run is successful in bundling.

Setting to won't fix. If you manually delete files you should also be manually fixing the file_managed table.
