As I see no possibilities to turn off the email notification, but sometimes it would be very useful.
A base solution:

store.module, put this to the store_ec_settings():

  $form['ec_mail_turned_off'] = array(
    '#type' => 'checkbox',
    '#title' => t('Does the email notification turn off.'),
    '#default_value' => variable_get('ec_mail_turned_off', 0),
    '#description' => t('If this field is checked the system doesn\'t send
    email notifications.'),
  );

cart.module, change this line in the checkout_review_form_submit():

      store_send_invoice_email($txn->txnid);

to:

      if (!variable_get('ec_mail_turned_off', 0)) {
        store_send_invoice_email($txn->txnid);
      }

patch for module store.module. For my application, there is more than one invocation of store_send_invoice_email, so I put the logic checking for the "ec_mail_turned_off" variable into that function. No changes to cart.module required.

This is actually something that is in the Drupal 6 version Sort of.

All the mail handling has been removed and is now handled via the rules module and you can implement actions where ever you need.

This has been implemented in 6.x-4.x.

Because of the method that is being used it is not possible to back port this to v3.x

basically the mail is now being handled by rules, so the used can not only turn off email, but you can change at which points emails are to be sent.

The entire workflow is now completely configurable.
