If I copy sql_bz_dump.drush.inc and sql_secure_dump.drush.inc into my drush directory at /usr/share/drush/commands/sql/ both "drush help sql-secure-dump" and "drush sql-secure-dump" work. Due to our infrastructure I really need the drush.inc files to be checked into our site repository under sites/all/modules/custom.

That's easy. Put it wherever you want it, and either:

  1. Add to your drushrc.php:
    $options['include'] = '/path/to/drush_sql_extras';

  2. When invoking drush pass the -i /path/to/drush_sql_extras option.
