Why are the Clean URLs enabled by default even if Clean-URLs are not selected to be enabled during the installation?

This isn't a huge issue, because one can still navigate and disable Clean URLs.
Not all setups support Clean URLs; it is safer to not have them enabled by default.

Right you are. The basic installation process handles the clean URL checking. I'll fix this.
