When creating a new node I see the upload box to upload my video but do not see one for a custom thumbnail. Where would I go to enable this?

If you are using the Flashvideo module then you can have it make them. Or you can use the ImageField module. http://drupal.org/project/imagefield

Please check the documentation too: http://www.tmtdigital.com/node/37

Hope that helps.
