If I put the same term in two taxonomies, I get watchdog entries like this with (almost?) every page hit,

ctools/plugins/arguments/term.inc on line 50

Changing one of the terms to be unique prevents the watchdog error. Not sure of the side effects of this when it happens, but presumably nothing good.
