Theming ctools modal (customize) in template.php

I have some cTools modals with lots of content and some with few so I'd like to have a way of targetting each modal separately inside my template.php (?) and pass a different array of settings to some modals (width and height essentially). Could I use conditional logic and popups separately - and if so how would that look like code-wise?
