Using Ajax causes Custom Color Settings to be lost, reverting back to the design colors.
Ajax Views, Popups both cause the issue, and cannot be used without a resolution.
I assume a workaround would be to create a new design, but this defeats the purpose of having Custom Colors editable through the UI.

It was previously throught to be related to Virtual sites http://drupal.org/node/798798#comment-4562166 however the fault has been reproduced on the latest version, and without VS.
