I've just upgraded from 5.x-1 to 6.x-1.0-rc1 and in each node, each field has a maximum of one term checked. Before I enabled content taxonomy in the new d6 site, all my taxonomy terms had transferred over, and on the taxonomy side the correct terms are still saved. It's just the cck fields that are missing terms.

Should work in latest release. Reopen issue if problem still exists.
