I have a need to attach an autocomplete taxonomy field with this module. However, I need it to use a custom autocomplete callback to get it's data. My options at this point are to roll a patch for this module or create a series of form_alters to do what I need. Does the ability to specify a custom callback sound like a feature that is likely to be included in the module if the patch is provided or is my time better spent using other approaches?

I don't think it's worth adding this feature into the content taxonomy, but I recommend you to use hook_menu_alter instead of hook_form_alter.
In hook_menu_alter you can overwrite the page callback for the autocompletes.
