I have installed the commentcloser module and closed all comments older than 3 months.

We (i.e. us web site admins) had lots of complaints about such decision, so we decided to uninstall commentcloser and revert back to the old policy, where comments stay open forever.

The problem is that all comments older than 3 months are closed: How can I bulk re-open any closed comments?

There currently is no feature to reopen closed comments. You will have to manually make that change. At some point I might looking at that option but it is too complex and rarely used option in my view. I will be happy to accept a patch if one is created.
