The comment replies module gives users notification about replies to their comments on nodes. It's a little different than some of the other modules out there b/c its aim is to notify users about replies to their comments, not to the node. It can be configured on a per user basis to generate notifications for just immediate replies, replies in the thread or no notifications at all.
Note: After I submitted this module, the comment notify module maintainer asked if I'd be interested in merging modules since his does notifications on the node. It seems a good fit, so once he or I get some time, this module will be deprecated in favor of a more featureful comment notify. I'll try to provide code or at least instructions for how to convert from one to the other, but can't guarantee it'll happen, so be warned if you use this module in its current state.
