In the subtheme's /templates/README.txt I read:
This folder is where you should place all your overriding template files. By
default, the Bootstrap base theme provides all the necessary template files in
various folders inside of sites/*/themes/bootstrap/theme. For example, the
page.tpl.php template file is located at
sites/*/themes/bootstrap/theme/system/page.tpl.php. To override any of these
files, copy them from the Bootstrap base theme and place them in here.
According to this explanation I placed bootstrap-search-form-wrapper.func.php in my subtheme's /templates/ folder and I attempted to swap the order of textfield and button with icon. Unfortunately after cleaning my cache, I did not see the expected change taking place.
Either the readme explanation should be correct for all template files in the folder or it should mention the exceptions and how to do it right. When it was supposed to work as described in the readme, then it should be fixed in the code.

ñull commentedThe usual template files work as expected except when they contain theme functions. These should be renamed according to the subtheme name and included in the common template.php file together with other theme function overrides. It's always useful to include this in the readme, just as a reminder for the "innocent" users like me. The devel_themer module nicely gave me this hint but not everybody discovered this useful module, so please add an extra line in readme, please.

markhalliwellThis has already been fixed. The current code base (dev) doesn't limit to a specific
/themeor/templatesfolder any longer. It recursively searches the entire theme path. For a "before" example of how your sub-theme must detect templates in 7.x-3.0, please see: https://www.drupal.org/node/2224003
