I created a subtheme using the provided bootstrap_subtheme, and it works fine. However, I want to add some config options to my subtheme's settings page so I copied the theme_settings.php file to my subtheme. Upon visiting my enabled subtheme's settings page, I get a PHP include error at the top. The issue seems to be that theme_settings.php contains the following include on line 3:

include_once(dirname(__FILE__) . '/includes/bootstrap.inc');

That path doesn't exist within the subtheme and causes the error. None of the functions defined in the parent theme's bootstrap.ini are actually called in theme_settings.php so I commented out that line as a workaround and the error goes away and all seems well.

Are there any unforeseen effects of commenting this out as a short term fix until someone can look into a patch or some additional documentation for how to implement a theme_settings.php file in a subtheme of Bootstrap?

No, you're correct. Just remove that line, there's no patch needed. It's specific to the base-theme and wouldn't exist for the sub-theme, no need for it here. I don't think having your own theme_settings.php file will cause any issues, just make sure you don't use the same setting names as that probably would cause issues.
