Not sure if this is a bug or design decision:
When disabling the bean_ui module, I no longer see the defined bean types listed in some places, most notably: the permissions table.
Is there a reason it is handled that way?

The naming of the module "bean_ui" is a little misleading. What it really means is that "this module contains the code necessary to make and support bean types which were made in the UI."

In the early days of the bean module, that module did not exist. It was a latter addition. Bean 2.x will have a better separation.
