Alinks won't show up for me. The content just appears as normal.
I've added a few alinks and played with all of the options.
I have it setup in configuration to place alinks on the relevant content types.
I've tried using single words as well as phrases.
I've tried it without using a text editor.
Is ther something else I'm missing?

I am assuming you have created words amnd given them destinations from what you have said
There are no permissions to be set
Site Configuration sets the Alinks Limit, but did you also Select the Node Types?

I tried with a 3 word phrase and tried another one with just a single word. I also tried to set the destination as a full URL and with an internal path.
I actually have Tiny Tiny MCE editor, but I have tried it with the editor off as well.

One issue i did have at one time on version 5 was something on my system caused alinks not to have clean URLS and later it changed back, but it wasnt alinks :)
try setting up 2 links one with
?=node/"mynumber"
and another with
node/"mynumber"
Another thought, are you using contemplate, or views tpl which may have code to block alinks ?

I'm not using Contemplate or Views tpl. On page, I have Fivestar, Sharethis, Notifications (Subscribe to...) but I don't see how any of them could affect this.
I'm using clean URLs and PathAuto. I'm not using any additional URL changers.

Anonymous (not verified) CreditAttribution: Anonymous commentedIf neither of the options I suggested worked and all your settings are correct, I can not suggest any further ideas. Maybe someone else on here has a solution.
One issue you may come across when its working , is that if you have a large number of links, those lower in the list, may not save, this is due to a server setting
One last thought is to try disabling the other modules to see if there is a conflict, or create a temporary drupal installation and add alinks, get it working and then see what happens as the other modules are added. Unfortunately i do not use any of the modules you list
