I don't know if this is intended and it just doesn't work for me or not, but when I click reply or quote, the new form is loaded over the pre-existing reply form but the page does not jump to it. The result is people get very confused over why nothing happens when they click reply not realizing the form at the bottom of the page is being chanced.

Actually, I did thought that I understand what you're describing, but when tried to reproduce it, I saw that I didn't :)
Please, give me more info. I don't know what reply links you've mentioned and where they could be found (Initially I thought that it's reply link in teaser, but it loads not comment thread, but a reply form itself, so there are no problems with it).

This issue is more than a year old, so please try with the latest -dev and re-open if this is still an issue.
