The z-index for #admin_menu is set to 10... this is too low. Should be like 999 or higher to make sure it's *always* on top -- right now it's falling behind in my theme ;-)

With the latest development snapshot for 5.x you can place a admin_menu.css into your theme directory an easily override any styles of Admin Menu.

I'll create a new release for 5.x as soon as time permits.
