When Search 404 version 6.x.1.1 performs an action on my website there are "debug messages" showed on the site: "Inside Else1"

Removing the drupal_set_message() on line 128 of search404.module will get rid of it. Whoops...

i have the same problem running it on 6.3, but you cannot just delete those lines, that will cause parsing errors. I prefer some proper fix. Is it possible to change it from the .message .status class to a more specific class, which i can set to display:none via css?
i am not much of a programmer so i always use work-arounds.

You don't delete the entire line; you just delete the call to drupal_set_message(). This makes the line become:
if (isset($results) && is_array($results) && count($results) > 0) {
