As stated in http://www.drupalcommerce.org/faq/currency-format I am opening a new issue regarding the japanese currency format. Right now prices in the shop are displayed as "100 JPY", the correct way would be "￥100". For larger amounts the correct values are "￥1,000" and "￥1,000,000" and so on.
