I've set a node to be viewable only by authenticated users, and if I try to view it as an anonymous user I get an "Access denied message" in the main content block, but it still shows me all the other blocks in other regions.

Update: if I set the block permissions to be only viewable by authenticated users, it works, but that's obviously handled correctly by core.

I tried to put "Main page content" inside sidebar and header regions, and they both don't show them for anon. users as set by the content type settings.

Just wanted to mention that I was having this same issue. Blocks showing on the page / node with the access denied message.
When I set the blocks that appear on the page to authenticated user then they work the way I want them to ie: they do not show to someone who might accidentally stumble on the node.
