Going to admin/content/message it is a little confusing which logo is shown. For me the logo in the admin interface is different from the frontend theme.

vasikeimho there's no confusion at all.
it's about having the exact content of the message. in this case this content contains the logo frontend theme. could be any logo (or any other picture) if such message type it's built.
What could help here, i think, it's a new column for Message type - so in this case we know we are seeing a sent email content. by the way this view it's defined in Message module, not Commerce Message.
the only issue with these images in the messages could be when the file it's actually deleted from server.

vasikesorry my fault. actually the message display the current theme logo, not the one used for email sent.

vasikehere is a quick patch - use the logo of the default theme token used in the message.
imho: this is still not complete solution, it should the logo at the moment of the order confirmation.
but at least it's a little improvment.
