The installation notes work, but there are no other modules in directories in my modules directory so it felt wrong. I didnn't know if I was reading wrong and the files should be loose in the module directory.

Correct way:

modules:
	admin.module
	...
	taxonomy_menu.module
	textile:
		textile.module
		Textile1.php
		Textile2.php
	throttle.module
	...
	watchdog.module

Way I thought might be right given the look of the rest of the modules directory:

modules:
	admin.module
	...
	taxonomy_menu.module
	 textile.module
	Textile1.php
	Textile2.php
	throttle.module
	...
	watchdog.module

Thanks!

This is the *right* way to install modules which have multiple files. All the other modules are wrong! This maintains the whole package in one spot and makes for easy CVS Update if you are into that kind of thing.

Feel free to open issues against modules which tell you to litter files in includes/

Yes, your first example is correct (as Moshe's update says also). Inside your modules directory you should have a textile directory with the files textile.module, Textile1.php, and Textile2.php.
