Can you provide information regarding your install? It appears based on the error path that you are not using a standard LAMP setup.

Getting same error on a ubuntu server.
Swf Tools 6.x-2.5
Using flowplayer-3.2.5.swf

I started getting this error when upgrading from PHP 5.2 to PHP 5.3 on the server.

I had the same issue and this fix at http://drupaltroll.blogspot.com/2010/03/warning-parameter-2-to-flowplaye... which also referred to http://drupal.org/node/646458#comment-2694416 worked for me after moving to a new server that is running PHP 5.3.x instead of 5.2.x
