Please open multiple issues if you have multiple problems to report, otherwise issues get cluttered, confusing, and lost. I'll focus only on the first that you have reported regarding the URL limiter, which I'm moving to a support request. Any other problems you're experiencing, please open a new issue for each.

The spam module allows you to enable more than one spam filter. It then tests content with all of these filters, and averages together the final score to decide if the content in question is spam. Thus, if you have 4 filters enabled, even if the URL filter is 99% sure that the content is spam, the other filters may believe there's only a 1% chance of it being spam, and thus the spam module will decide the content is not spam.

I recommend that you review the spam module logs, and see which modules do not think the content is spam. You can then go to "Administer -> Site configuration -> Spam -> Filters" and either disable the filters, or turn down their "Gain". The smaller a number you assign to their gain, the less effect this filter has on the overall spam score assigned to new content. By default, the url filter already gets the maximum gain of 250, so it has a significant impact on the final spam score.

I have tried to set sane default gain values, but I will continue to tweak the defaults as experience suggests it's necessary. I also plan to experiment with an auto-tuning feature after the 1.0 release, which will greatly simplify the process.

With that many links, it is actually returning a 99% chance that the content is spam. But remember, it's only 1 of N filters (depending on how many you have enabled), and as such it's not got the final say as to whether or not a given piece of content is spam. Still in Beta, I'm still tuning the module -- it takes a little more work to make it do what you want, and it takes time for the bayesian filter to learn what is and what isn't spam. When you tell the spam module that the content is spam after it got it wrong, it learns both the words contained, and the domains that are linked to -- the next time those words and domains are seen again, it is significantly more likely the filter will catch it as spam.

yes probably, I just lowered the spam probability bar, that caught all of them (500 spam posts in 1 day!!!)

Sadly, the incident is 3 days ago, the spam logs are only 3 days long... anyway, I'm sure that will work, thanks...
