I am using the Spam module to delete comments in bulk without verification. Today, I was deleting ONLY the spam in the comments on my site, citizenchris.org . I find even the legitimate comments have been deleted. This should not have happened as I did not select every comment ever made.

This looks like a spam module bug. Not sure, though...

There were a number of bugs in the spam module for Drupal 4.5 and 4.6. It is recommended that you upgrade to the 2.0 spam module rewrite. You no longer need to use the comment module patch with this new version of the spam module, as mass-delete can be done from the spam module interface. Better yet, you can have spam auto-expire after a configurable amount of time so you never have to waste time cleaning out old spam content.

Closing manually. (I think the project module is broken, it keeps marking them updated when they should be closed.)
