I get the following error:

Allowed memory size of 134217728 bytes exhausted (tried to allocate 31256820 bytes) in /path/to/drupal/includes/database/database.inc on line 2137

When attempting to edit any content type, only when I have the node_reference module enabled.

Happens at several points in the administration menu, and only when references is enabled.

This is not a problem of references, but of the token module, see: #1058912: Prevent recursive tokens
This module will do the trick, you can set a less deep recursion: http://drupal.org/project/token_tweaks
