When used in a multi-site setup, Plugin Manager only checks the currently active site to see if a module is in use. Plugin Manager should check all sites before presenting a list of uninstallable modules.

You may be able to steal the code for this fix from the built-in drupal uninstaller.

The next version of the plugin manager is not going to allow upgrading or removing files from sites/all.
