I want to pass some 6 variables to node clone so that I can access them from the 'hook_clone_node_alter' function.

My use case is like this: I first present the user with a form to select/enter some parameter values which I will then use in the hook to determine some field values. On form submit I redirect the user to node clone url 'node/XXX/clone'. How can I pass these parameters so i can access them using the $context variable passed to the hook.

pass them on the URL as querystrings. prepopulate module might help you here.

If we wanted to call clone_node_save() with additional arguments so that we can use them in hook_clone_node_alter(), how would we do that?
