what new modules are you enabling? I can't reproduce this problem not have I ever heard of it, so you'll need to provide more details.
What modules do you have installed?
How are your Nice menus configured?
What browser are you using?
What steps can someone follow to try to reproduce the issue themselves?
i think to have a similar problem here, I'll search more info to answer too : http://www.forniture-alberghiere.net my taxonomy nice menu is disappeared, i think doing updates of other modules or adding others, it was on the left vertical side.
For now I jus see that it was disappeared, then i'm gone to config block of nice menu and renaming it he is reappeared, but without subcategories: http://www.forniture-alberghiere.net/ and also send to home page instead to right nodes.
A taxonomy menu is not something that Drupal does out of the box. Are you using another menu module to create that menu or are you making it manually? There may be a conflict between another contrib menu module and nice menus for some reason.

matteoraggi commentedOk, i see that actual menu is the same of my meny CATEGORIE, but instead I want to show my list of taxonomies CATEGORIE AZIENDE as it was in past.
