Is there any way, or can a method be added, to specify a folder to put uploaded images in? I'm using image_fupload in conjunction with the image module to create a gallery and I'd like to store the image files in subfolders, eg. /files/images/gallery1, /files/images/gallery1/subgallery1, /files/images/gallery2. I've looked around and don't see any obvious way to do with with existing functionality.

That's right. Storing images is done by the module image, not by image_fupload. Image FUpload is only another "widget" for image upload form.
I'm quite sure that a lot of other people wanted to have this feature, but the maintainer didn't have the time to implement it.
So, I won't move this issue to image project, because this would be a duplicate. Please contact image module maintainer directly.
