No matter what I do, Gratis will only display the default logo and not one I upload/specify. I've flushed all Drupal caches, cleared browser cache, tried multiple browsers, set settings on global and gratis-specific theme settings pages, etc.

Hi, You need to uncheck the theme setting, "Use theme Logo?" Sorry about that, I thought I mentioned that in the documentation but I did not so I'll need to update that. At any rate, that should do the trick if you have uploaded your own logo.

I've updated the documentation in dev, see the part about logos:

This will appear in the next release once I have some other code to fix or add.
