This is just to note all Footnotes followers, that I've today committed a fork of the Drupal core URL filter (filter.module) to Footnotes. You will see it as "Better URL filter" when installing a new version of Footnotes.

The current URL filter doesn't work with footnotes (and is buggy in many other ways too). This issue has been reported a year ago and a patch has been available for 10 months now. #161217: URL filter breaks generated href tags Unfortunately the patch is just hanging and even now I have no idea if it will ever be committed or not. To resolve the issue I have incorporated the patched version of URL filter into the Footnotes module.

Currently, this is available in the 6.x-2.x-dev snapshot on the download page. You can use the Better URL filter independently, whether you use Footnotes or not.

It will also be available in any footnotes releases from 2.x onward. If the original patch is ever committed to Drupal core, the Better URL filter (in Footnotes) will become deprecated.
