I need to edit a node's JSONPath Parser Settings fields programmatically, but I can't find how I could do that. I load the node but the info of these fields is not in the object. Is there an other way to do it?

You need a feeds hook. Check out https://git.drupalcode.org/project/feeds/-/blob/7.x-2.x/feeds.api.php#L132
