Warning message indicating that an update is available still appears after I updated the module by hand. My cron job fails to update this module, although it successfully updates other modules.

Could you be more verbose? Which warning message do you get and where?

I'm not sure what update you are talking about here. I guess it's not the same update you refer to in your first sentence. Do you mean that cron job fails to refresh feeds?

Sorry - I had to disable the update module to fix another problem. I will respond when I can enable it again.

Don't upgrade to 1.7 until it's non-beta. Update module will bug you until then.
