It actually does save the box, but you get an error and the user does not realize it saved.

This patch leaves out the AJAX include if you are coming from /admin/structure/block and avoids the AJAX error. (It redirects you to admin/content/entity_boxes instead of admin/structure/block after save, though.)

OK, it turned out that the patch was generated at the wrong level (plugins/entity_boxes_entity.inc instead of a/plugins/entity_boxes_entity.inc) and was silently failing.

The code actually does work and allows you to creates entity boxes through /admin/structure/block without getting the AJAX error. You still can't get the entity form elements when you click on the configure link there, so that will need to be fixed separately. Committed, thanks for this.
