camhowardI'm having a similar issue.
I'm using Context to display a different block on different pages based on a taxonomy term. The "Condition" is "Taxonomy" and within the Taxonomy condition, I have selected a particular term. The "Reaction" is to display the block.
When the field used to designate the taxonomy term on the node is a "Term reference" field type, Context works fine and the appropriate block is displayed on all nodes with the desginated taxonomy term.
When the field used to designate the taxonomy term on the node is an "Entity reference" field type, Context does not display the block. It's as if Context doesn't see the taxonomy term. I know the entity reference field is working, however, because I can create a View with it.
Can this be fixed or is there another way to get Context to work with Entity reference used to select taxonomy terms?
I'm using Drupal 7.32, Context 7.x-3.3, and Entity Reference 7.x-1.1.

tekante commentedThe current context taxonomy condition only knows how to inspect the taxonomy term reference field. Attached is a patch that would add support for inspecting entity reference fields that have taxonomy terms as targets for testing with.
