Beware if for any reason you use a Drupal core not supplied by the Drupal Commons package. For example, when downloading Commons, you can download the profile without core (eg: commons-7.x-3.23-no-core.tar.gz). Drupal Commons internal modules expect patches applied to core. I know this seems obvious after the case, but it kind of stung me. I my case, I run a site on Pantheon which maintains it's own optimized core. When I upgrade, I upgrade Commons and Pantheon Core separately. This can lead to WSODs.

Wondering is there a way to apply all commons patches in one command when running with a separate drupal core?

You must always follow the Upgrading Drupal Commons documentation when upgrading to the latest release.
