I have been scratching my head over this. No matter what I do, if I add a front page background image, the site logo is automatically replaced with that image. If I do not, I can then upload/set the logo, but the moment I set the front page background, the logo is once again replaced with the image. If I do not have a front page background image, in the theme settings, the logo is not listed under "Website Logo."

Checked, and if I uncheck the "Use the default logo supplied by the theme" box, and upload a file, it does not change the Website logo, which remains the unlisted logo file I had uploaded earlier.

Temporary workaround: every time you change theme settings delete both files and upload it again.
But this is a bug. Need fix.
