Once I've installed bakery, users that exist only on the slave site can no longer login.
Everything else is working perfectly.
Is this by design?

Once bakery is set up the slave's users-table is not used anymore for logins. All login attempts are sent to the master site.
That means that when a user exists on the slave, but not on the master the master will not recognize the login as it is not in its users-table.
To make sure Drupal's workflow does not get disturbed a user will also be created in the slave's users-table after a successful login from the slave website. So a user is copied from the master to the slave upon first login on the slave, though even then, the local users-table is not used to verify logins.

That's what I figured when I looked though the code.
We've not gone live with the slave yet, so this won't be a problem.
