In the warning:

Taxonomy Defaults were detected for the Permissions vocabulary on the story content type, but story is not selected in Permissions settings. Explanation.

The word "settings" is a link to "http://admin/content/taxonomy/edit/vocabulary/1" which doesn't include the domain.

It wasn't breaking my URL, but there was an unnecessary leading slash, which I've removed. Hoping that does the trick.
