To reproduce create a box and make it belong to two features.
When updating the latest feature, it will export the whole box definition again thus resulting in a conflicting state.
I am attaching the patch which should fix the problem.

Seems to loose the box ctools api callback so no boxes are displayed

Hello i'm with this problem also.

I export the boxes with features, but there is not way to use it in the new site.

Also,If I have problems when I build a context features where there is boxes.

I believe that this is fixed with the newest version of ctools (possibly only in dev) - see this issue: #1371180: Add export_module key to objects, even if they are overridden by the database
