Surely it is fixed with recent work on this area (use latest HEAD).

Yes, looks like this was fixed by #781040: Drush is not removing old files when updating modules with svnsync; wasn't fixed in drush-4rc1, so use HEAD.

Downloaded the latest dev today (version from 18.12.2010) and lost my svn directories when updating core (drush up, issued from site root).

I don't know if this is me don't grasping some basic configuration stuff, or if this is a bug. I was able to repair the damage by executing repeatedly the following command, which copies the .svn folders from the backup directory into the updated project directory.

svn status | grep '~' | awk '{print "mkdir "$2"/.svn\ncp -r ../BACKUP_DIRECTORY/"$2"/.svn/* "$2"/.svn/"}' | sh

It seems a bug specific to core update.

I've reverted this:
http://drupalcode.org/viewvc/drupal/contributions/modules/drush/commands...

that was commited untested in #988468: vcs engines should declare their control directories/files. Now it works.

@berliner reopen if you still have any problem.
